Hi Jakub,
The application depends highly on the preferences of the designer and the requirements of the output.

We here at Interactive Things often use a combination of Adobe Illustrator with some preliminary coding in Processing or Javascript and sometimes refine the output in Adobe Photoshop. If needed a 3D application like Cinema 4D can be used for isometrics or more complex 3D representations.
